Tokens and Javascript conflict

In version 10.0.2 I am having an issue where the token parser reads some javascript as the start of a token.

For example I have a javascript of "if(!a)". With an if statment like this it causes tokens after this if statement not to work.

I have a workaround of making the javascricipt "if( !a)" for now. Idealy I would prefer to make a change to parser to code to ignore the javascript if statment. The code in BuildParser sytax is a bit foreign to me so I am not sure how to filter the parser the way I want. So I am hopping someone is more famliar with the sytax could give me some guideance.
